Dear Ron,
My take is that Kriyas enforce flexibility on the body in order to allow an easier flow of Kundalini energy. In this sense it doesn't really matter whether you let the kriyas do their thing or, on the other hand, you give the kriyas a boost by interrupting the automatic session and do a bit of Chigong, especially if the Chigong reinforces the moves of the Kriyas.
I usually do a quick set of "sunrise" Hatha Yoga exercises right before bed. That seems to ease the number of times I wake with Kriyas, but not always. Occasionally it simply seems to release more energy. Either way I find the body likes flexing--whether I do it, or Kundalini enforces it.
Swami Shivom Tirth in A Guide to Shaktipat writes:
"As the automatic movements become progressively more subtle, the aspirant experiences greater joy out of such movements though there are no outward signs of them. The aspirant is inwardly absorbed in bliss and the movements finally disappear after completing the process of purification of the disciple's mind." p. 23
